There are 4 transportation options from Madrid-Barajas Airport (MAD) to Atocha Train Station; bus, taxi, metro and train. The most convenient option is taking aMadrid airport taxi at a cost of 35€. A cheaper option is to take the train. Tickets are 3.40€ and the journey is approximately 33 minutes. Another option is the metro. Tickets are 5€ one-way and the journey takes 40 minutes. The final transportation option is the bus. This takes longer than the other options and is 5€ per ticket.
How to get from Madrid Airport to Atocha Station by train
The national railway company of Spain operates routes from and to Madrid airport with line C-1. The train has 5 stops, the Chamartín station, Nuevos Ministerios station, Atocha central railway station, Méndez Álvaro station and Príncipe Pío station. Getting to the station from the airport is not as convenient if you are arriving at terminals 1, 2 or 3.

Waiting time is 5 to 15 minutes depending on the time of day.
The cheapest option is to take the metro which costs about €2, but comes with the hassle of having to transfer to at at least one station to get to Atocha.
There is a subway line right under T4. Just 1-2 Euro (can't remember the exact amount) will get you to Atocha. The line is not direct and you have to transfer the line twice. Pink to Black to light blue. Details below.

The third is the RENFE cercanias (commuter line) which takes 26 minutes. There is a station right at T4, not far from the metro.
In comparing metro to RENFE, you should factor in the fact that the RENFE trains run less frequently than the metro, so there may be more of a wait.

If you take the AVE train from Madrid, the train from the airport to Atocha is included. I bought my ticket at the airport and was given a separate ticket for the local train. You may need to stop in the ticket office to get them.
Travelers on AVE trains have the option of beginning or completing their journey on the Cercanías network . . . at no extra charge. . . . When the AVE ticket is purchased, it generates a password which will be printed on the ticket. . . . . You can obtain your Cercanías tickets at ticket booths, or by using the automatic ticket machines, on the travel date shown on your AVE ticket.
Atocha Station is a good jumping off point as you can take the Cercanias Train to Terminal 4 and then from there there is an underground people mover to get you to 4S.

You can take the train, but as I recall from using it a couple of times, you will have a good deal of walking and stairs (some elevators) to navigate. As noted above, the airport express bus in the way to make the trip. Get on the bus, put your luggage in the storage bin, and sit down for an effortless journey (on your part, not on the part of the driver!) to the front door of the Atocha Station.. This is the best improvement in the connection from Barajas to Atocha in years, and is only five euros!!!!
- Train. It is a very good and sometimes faster alternative to the subway, especially when traveling from Atocha or Chamartín (although you could also use other stations such as Recoletos or Nuevos Ministerios). Bear in mind that the airport train station is located in Terminal 4 (T4). Approximate cost: between free and €2.55 (€5.10 return)
- Bus. Despite it may not always be the fastest approach, there are several bus routes serving the airport, allowing you to choose the one that suits you best. Approximate cost: €1.50 or €5.
The Spanish railway company RENFE, connects Madrid with the Madrid Barajas airport through the local train network service "Cercanías" C1 and C10 lines.
The train station is on the terminal T4 floor -1, and is called Aeropuerto T4. To move to the other terminals there is a shuttle bus service connecting the terminals.
